Yes this is definitely possible and if you are there early in the morning then you will definitely beat the crowds. Or late in the evening. It is more around the 10-11am that most of the tour buses come. I rented a car when in Yucatan and the driving is fine and there is not much traffic. The roads are good quality and are quite so driving a scooter would also be no problem but it would be a very long journey on a scooter from Cancun to Chichen itza (200km). If you rent a car you should check out my other post about places in Yucatan because they are quieter but nicer. Plenty of ruins like Uxmal which are just as impressive as Chichen Itza. (Also make sure to read in the post the part on the fuel scam they have going)

is it possible to rent a car and go on your own time, preferably early to beat the crowds? if so, do you recommend it. is it possible to rent a scooter (like thailand)? if so, do you recommend that? LOL. thanks! heading to cancun for a few days this weekend. I really want to go to Coba.

You can get the bus from Cancun in the morning and then buses can leave from Chichen Itza in the evening around 5pm so you have 6-7hrs in Chichen Itza. The bus options are http://www.ticketbus.com.mx/wtbkd/index.jsp or the Ado bus http://www.ado.com.mx/ado/index.jsp.

I don’t know any tours specifically but most tourist companies would have a tour that is just to or includes cenotes. The cenotes are still excellent even if you cannot swim. You can always stay near the side and some you can stand close to the edges. Definitely worth going to regardless.

I am going for a Mexico trip with my family soon. We have limited time, so we planned for visit limited best locations in Mexico. For saving time my husband booking a private vehicle from a transport agency as “dtourscancun”. After reading your post I think it will be good for including Chichen Itza in our travel list.Hope we will have great trip experience.
